magic reflecting pool
Portals, alchemy lab, living quarters, dungeon for magical beasts or prisoners, storerooms, a room where the mage can experiment with the weather (top of the tower?), summoning chamber, servant quarters, herb garden, etc.
Observatory, library, copious amounts of crystal/exotic rock, rooms that defy gravity, space or time, dueling chambers, winding winding winding staircases, a huge balcony for basking in awesomeness, armory(staffs, wands, robes or other wizard apparel...maybe not:P), catacombs, a scrying pool of sorts and everything Gandwarf said...

Although that was for an evil sorcerer's tower. A more friendly one might have a duck pond, a meditation center, a day care center, a gift shop, and mosaic map of the continent on one floor which changes to show the current weather patterns.
pretty much covered all bases with that list:P
Got to have some sort of flying escape pod for when the hero/villain finally breaks through and is about to kill you. Maybe this pod will automatically go to a back-up tower. Lots of spiked pit traps as well.
A toilet...
Thats a portable hole aint it ?
In my mages tower I made a long time back I had a lot of the above but also a garden full of wildly enchanted plants some good some terrible.
You need a teleport room too with magics to ensure a safe arrival for you and guests.
