This may sound a little odd, but what exactly are you trying to use the final output for? A website or are you wanting to make a giant image?

Giant image ala my www.davidpiercey.com/maps/abebe layout... so an end result of 30000 pixels width.

On further examination, the problem appears to stem from when the Use View As Basis feature was added. Whoopsie. It seems to work well enough for the Equirectangular projection but there seem to be the observed clipping problem with other projections.

If you're using an automated stitching program you should be able to overlap the generated images by 50% or so and get a fairly usable result.

A friend made a small java program (should be cross platform?) to restitch images back together. It works perfectly stitching back FTPro multi-image exports.
