Count me in as another vote for stuff on top...and maybe scatter a book or 2 on the floor and maybe a cart with books on it.
I Like the far right shelves... they look good to me... but definitely mix and match.... make a few extra ones with books in differently places..... flip them so you don't have that repetative look... I think they'll do just fine... and you can throw a couple things on top of the shelves to boot.... if there is a top shelf, the more than likely stuff will end up there sooner or later:

Here's the beginning of the basement for the library. Again the doors haven't been placed yet.
It seems kind of bare to me, any suggestions on what else to put down here?

I think I definitely need more shelves... I showed the map to a couple of people and one of them commented, "is the book in the cage the only one?"
I'm also going to move the ladder into the middle of the pentagram to provide more continuity with the upper level of the library.
the basement of a library in those days would have supplies for rebinding books as well. I would suggest some work areas for that kind of operation (desk tanning supplies, sewing supplies, loose sheafs of paper, etc...)

Something witty and pithy
There are a few things I can think of off the top of my head that you might want to look into, namely light and your bevels(in relationship to your light). Look in the center room for example. You have the light on the side table with the shadow in the South East. Yet your chairs have the shadow on the bevel in the North East. The center circular table has no shadow at all and the book on top seems to blend into the table as a design rather than standing out as a totally separate object. Not sure if this is due to the objects you are using and how they are pre-made, but it's something to think of. You might also want to do a tiny bit of shadow around the interior walls with a gradient blur to add some depth to the walls.
I really like the book shelves on the right, they just need some more variation. It's a lot of work, but with the fairly low number of book shelves you have total, you might want to consider making each one as a seperate object to make them all unique. Also, there is nothing to prevent having different size cases. Given the scale of the chairs, the existing cases are no more then 4-6 feet in length, so perhaps long singular rows may be appropriate.
